Deep in the Ararat Mountains of Turkey, a secret organization known as ARCAM has found what is believed to be Noah's Ark. However, the U.S. Machine Corps., a rogue organization of the Pentagon, wants to take over the Ark as a means of global supremacy. Only a special ARCAM operative known as a Spriggan stands in their way. Japanese Spriggan Yu Ominae teams up with French Spriggan Jean-Jacques Mondo to combat members of the U.S. Machine Corps. led by Col. MacDougall—a genetically-enhanced boy with deadly psionic powers. Long before the era of prehistoric man, an advanced alien species inhabited Earth. Negligent of the power they held, these beings ultimately caused their own demise. In modern times, the ARCAM Corporation and their paramilitary unit—the Spriggans—seek to seal the relics away and prevent renegade actors from exploiting their powers. Following ARCAM's recent discovery in the Ararat Mountains of what is believed to be the mythic Noah's Ark, Spriggan Yuu Ominae has been dispatched to investigate. However, the site is ambushed by the US Machine Corps—a radical faction of the Department of Defense led by Colonel MacDougall. On the Pentagon's orders, MacDougall seeks to secure ARCAM's lead scientist and seize the artifact. Teamed up with fellow Spriggan Jean Jacquemondo, Yuu must stop MacDougall and the Machine Corps' elite soldiers from advancing on the Ark before it is too late.

The now 50 year old Scientific Boys Club decides to built a ship that sails to Mars on the Ethereal Current - a thesis of the wife of a club member which claims that the universe is flooded with Ethereal energy. On this stream they travel to Mars in order to prove an old theory about channels on Mars built by Martians, but there is no life. One day after school, first-year high school student Yomogi Asanaka comes across a starving man under a bridge. Introducing himself as Gauma, the strange drifter informs Yomogi that he is a kaiju user, a person who deals with the kaiju—monsters who bring harm to the city and its citizens. The following evening, Yomogi runs into Gauma and his classmate Yume Minami. Simultaneously, a kaiju appears in a populated area of the city. Due to Gauma's lack of experience controlling the kaiju, he brings out a mysterious object from a glowing pouch, summoning a giant robot known as Dynazenon. Requiring the cooperation of four people, the mecha drags Gauma, Yomogi, Minami, and Koyomi Yamanaka—an unemployed man who was wandering on the street—into its cockpit. Their encounter with the kaiju marks the beginning of their entanglement with kaiju eugenicists—kaiju users who manipulate kaiju with ill intent—and their efforts toward bringing out the full potential of Dynazenon.
