After the supposed death of its 99th emperor, the Holy Britannian Empire broke up, and the areas it controlled finally regained their independence. While most joined the United Federation of Nations, a group aiming to create everlasting peace, remnants of the oppressive empire continue to exist. One such faction, Neo-Britannia, has taken over Japan's Hokkaido island after killing its governor, Juugo Sumeragi. The Seven Shining Stars, a resistance group in Hokkaido, finds itself at an impasse as it struggles to find a way to defeat the Neo-Britannian Empire. As a last resort, it enlists the aid of the Nameless Mercenaries: brothers Rozé, a genius strategist; and Ash, an exceptional Knightmare pilot. Though Rozé and Ash are Britannian, they have made a name for themselves by protecting the Japanese and killing the empire's officials. With their help, the resistance may finally be able to recapture its territory and prevent another reign of terror.

On a sunny July day in the 41st year of the Shinka Era, Jirou Hitoyoshi is tasked with covertly listening in on a secret meeting between a top government scientist and an industrial spy. However, his cover is blown, and the spy reveals himself to be an alien in disguise. Amidst the ensuing chaos, Jirou enlists the aid of cafe waitress and magical girl Kikko Hoshino, one of many superhumans who blend into society and secretly protect humanity from extraterrestrial threats. As a member of the government agency known as the Super Population Research Laboratory, Jirou has the dual task of protecting superhumans that defend humanity and disposing of any deemed too dangerous to live. Having proven herself a worthy ally, Kikko is invited to join the agency as its newest recruit. Fast forward five years: disapproval and distaste for superhumans are now commonplace in Tokyo. From government corruption and conflicting ideas of justice, to the morality of superhuman rights, the relationship between humans and the supernatural minority balances precariously in a world pervaded by whispers of unrest and unease. Under mysterious circumstances, Jirou has betrayed the agency, and is now a fugitive on the run. As he skulks through the rainy back alleys of Shinjuku, he is pursued by the very same superhumans that he himself once recruited.

Since Justy Kaizard joined the Cosmo Police as a hunter, he has utilized his powerful psychic abilities to apprehend over two hundred criminal espers, including the notorious Magnamam Vega. Between his dangerous missions, Justy enjoys spending time with his two sisters—including the secretly adopted Astaris Vega, the daughter of the same infamous criminal Justy once killed. With the criminals of the galaxy upset at Justy's success, they begin to hatch a plan to rid the universe of him in order for their reign of terror to go unchecked.

Titans from outer space, life forms from a mystical world, phantoms and goblins from ancient times, cyborgs created by scientists, relics that rose out of the ruins of ancient civilizations. In another Japan, it's not just a question of what if—it's a reality. Some of the superhumans choose to keep their identities a secret, while others bask in their superhuman fame.
