In the small rural town of Mifuse, time has crawled to a standstill. After an explosion at the city's steel mill, the townspeople realize they are trapped in a mysterious stasis—cutting them off from the rest of the world. With a local elite quick to declare the situation a punishment from God, the community adopts a variety of superstitions to preserve the delicate balance of their circumstances until normalcy is restored. For middle school student Masamune Kikuiri and the other young people of Mifuse, returning to the real world has become nothing more than an illusion. Their senses have gone numb, and it has been years since they have shown any signs of aging. Masamune feels like he has become accustomed to his insecurities and empty existence. However, one day, his classmate Mutsumi Sagami guides him to the fifth furnace of the steel mill, where she shows him a feral young girl who resembles a wolf. This encounter proves to be the impetus in casting a light of change that dispels the shadows that have become Mifuse's reality.

When a sudden thunderstorm strikes, Mei, a young goat, has no choice but to take shelter in an abandoned barn. Before long, he is joined by another animal—a wolf named Gabu. The night is pitch black, and neither of them can make out the other's appearance, but they become fast friends as they chat for hours, promising to meet again. As soon as Mei and Gabu reunite in daylight, they are met with a predicament: they would normally regard each other as mere predator and prey. However, they vow to remain friends nonetheless and start meeting in secret. While their friendship deepens, their families find out about it, forcing both Mei and Gabu to wonder if their relationship is truly worth the risk.

After the unexpected death of her father, 11-year-old Momo Miyaura leaves Tokyo with her mother and moves to an old remote island in Seto Inland Sea. The only memento she has from her father is an unfinished letter with only two words inside: Dear Momo—along with her heart's unrest from it. In the new and unfamiliar small town, Momo reluctantly tries to adjust to the outmoded wooden buildings, silent crop fields, and mysterious isolated shrines. One day, while exploring the attic of her new home, she finds a worn out picture book about youkai. Following this discovery, strange things begin to happen around town, and Momo is greeted by the arrival of three troublesome youkai. Momo e no Tegami tells the story of a young girl as she struggles to adapt to her bizarre new life and ultimately come to terms with her father's mysterious letter.
