Human civilization no longer revolves around fire, but is instead now driven by fear of it. Repeated wars have changed human biology, and people now spontaneously combust when they get close to natural flame. However, a new source of energy prevents society from complete collapse: a stone-shaped material used to produce light and steam lies within the bodies of monsters that infest numerous forests. Those tasked with collecting this precious resource are called fire hunters. Touko, a young village girl, is saved from a forest monster by a fire hunter who perishes during his heroic action. After the hunter's dog, Kanata, heals from his own injury, the girl's family sends her to the capital in order to return Kanata and the hunter's fire sickle to his relatives. Elsewhere, the fire hunter's son, Koushi, and his sister are adopted by a wealthy family. Koushi learns some troubling facts related to the country's ruling royal family. He conducts secret research on a special fire stone found by his late father, kickstarting a race against time between the country's leaders and those trying to save mankind from its ultimate demise.

The verdant, peaceful country of Simulacrum resides on the planet of Daikuuriku. The country owes its existence to flying machines called Simoun and their holy Sibylla pilots. Powered by ancient artifacts, these ships can utilize Ri Maajon, frighteningly powerful abilities that can tear the very sky apart. Aaeru is a wilful girl who joins the ranks of the Sibylla priestesses at Chor Tempest in hopes of being able to pilot a Simoun one day. But soon after she enlists, Simulacrum is plunged into a war, as hostile nations desperately try to claim the technology for themselves. Hoping to save their respective lands from doom, these nations at peril believe the Simoun are the key to preventing disaster. Now struggling against their enemies and dealing with personal losses, the girls of Chor Tempest have no choice but to adapt to their situation if they are to have any chance at unraveling the mysteries that lie at the heart of their country: the Simoun and the Ri Maajon.

Despite leading a peaceful life as the princess of a subterraneous colony, teenage Patema longs to escape her cramped industrial confines and experience someplace different. While satiating her curiosity by exploring a region known as the danger zone, she is startled by a cloaked figure and falls into the darkness of an abyss. Awakening with the sky below her feet and the ground hanging above, Patema finds herself clinging to a fence at the mercy of a seemingly reversed gravity. Although a nearby student named Age is able to rescue her, they are left wondering which of the two is actually upside down.
